I've experienced some problems with certain mkv as well. tried playing it on my a.c.ryan mini and it plays, only problem is there is only audio and no video.
obviously there is something 'weird' about that file than. Use a software like mediainfo to make an exerpt from the file and send it to my mailbox or post it here so we can check and eventually find the reason.

I also have the same problem,
I have a lot of MKV's movie's from NZB guys R_Knorloading, and they all work fine with my HD2 Mini.
Now i am sometimes missing subtitles, also if i change something during the movie, subtitles change in ms , Audio is not correct anymore, so i have to start the movie again, and all is fine.
Also playing back of MKV Files, with my 100Mb network, is not working that well, it stutters..
HD2 Mini did have no problems ???
Is there a better player out of Android Pit ?
Situation:
Intel Atom D525 AT5IONT Asus
1 TB HDD WD Green
1 TB HDD Samsung SJ103
Modem and router Comtrend from Tele2
Playing Veolo, turned Twonky server off which i used with HD2 Mini thru Upnp.
And i am sharing Maps now.
Reason:
I could play MKV Files with my HD2 Mini thru Twonky Server, when i was downloading with Newsleecher, or NZBSab, without any performance delay.
This is what i have now.
correct there is some minor issues still specially with the .mkv playback. If you start a movie it will most likely play fine but if you start doing stuff while its running it will start to stutter. This will improve in future of course and is on the toplist of things to fix for us. So if you start a movie now try just letting it run and it should play fine.
cheers,
